Pressure treated decking or plywood?
Another thought is that most outdoor rated carpets are treated with a chemical to stop the growth of such things.
It is possible you got a untreated batch or it was treated with a bad batch of chemicals or the treatment wore off.
Before installing anymore be sure you have proper drainage, even if you have to drill holes.
